The Manx Missile finished fifth, as Garmin-Cervelo's US rider Tyler Farrar grabbed the win on American Independence Day.
He was helped by his team-mate Thor Hushovd, who gave him the perfect lead-out.
Farrar marked his first stage victory at Le Tour by making a 'W' gesture, in reference to the late Belgian rider Wouter Weylandts, who died in a crash at this year's Giro d'Italia.
Today's result leaves Cavendish sixth in the points standings, 27 behind Jose Joaquin Rojas, with Farrar second after his win today.
