A second half double from Chris Bass Junior of St George’s, the second an impressive free-kick, had overturned a half-time deficit and put the Island on course to end the competition with a win.
However, the late penalty denied the hosts and meant Northern Ireland pipped them for third spot.
Scotland clinched the tournament after holding the Republic of Ireland – who needed to win to take the crown – to a 1-1 draw at Ballacloan in Ramsey.
